In the OVA, they showed Tomoe putting on her white plum blossom perfume on that winter morning that she said goodbye to a sleeping Kenshin. I imagine that Kenshin's keen senses picked up the fading scent, and it alerted him that something was amiss. Maybe this is what he saw in his dreams before he woke up to find Tomoe gone.
